En marzo de 1879 fue puesto al mando de la corbeta Esmeralda y participó en el bloqueo al puerto entonces peruano de Iquique hasta que el 13 de mayo le fue dado el mando de la corbeta Abtao. Ésta integró la expedición de la Escuadra al Callao, mientras que el comandante Arturo Prat Chacon se recibía del mando de la Esmeralda. Posteriormente, a Thomson se le dio el mando del vapor armado en guerra Amazonas, y el 24 de febrero de 1880 asumió el mando del monitor o ariete blindado Huáscar.
